Something like assume and presume - different words but practically the same meaning.
I.E: "although the teacher's gun was a plastic model, it nevertheless scared the kids in the nursery".
Nonetheless is more like "equatable to"
I.E: "The kids flu germs were nonetheless scary to the teacher"
This is just an interpretation of personal understanding of the English language being that I'm English.
Banaan is right that they can be fairly interchangable and this synonym between the two has been reinforced by coloquial americanism in the English language. It is considered in formal English language teaching to be a complete synonym, as in, completely interchangable.
